I have found where the problem is coming from (it took me hours) but I have no solution.
On your demo version, go to Products -> Attributes -> Sizes:
Then, put “Medium” on top:
It does not work anymore:
So if the variation that is forced in the bundle product (in our example “Medium”) is at the top in Attributes, there is a issue.
EDIT: To be more precise, the variation that is forced in the product bundle (medium) should not be above the other variations (small, large) in attributes.

Compatibility issue with WooCommerce Product Bundles

Hi!
There is a compatibility issue between WooCommerce Product Bundles and Variation Swatches.
Cannot add to cart a bundle product that have variations. The message “Please choose “XXX” and “XXX” options does not disappear even after selecting the variations”. By disabling the Variation Swatches extension the problem goes away. You can test for yourself if you want it’s a staging-site.
