You can place the below CSS at Appearance > Customize > Additional CSS
.woo-variation-swatches .variable-items-wrapper .variable-item:not(.radio-variable-item) {
box-shadow: none;
}
or,
Change the border color to #ffffff from GetWooPlugins > Swatches Settings > Styling > Variation Item Styling > Border Color. For your conveneience here is a screenshot.
